As for what happens to arlong and his crew, there was a cover story that spanned chapters 182-228 (around episode 112-148) that shows the aftermath for certain members, but these cover stories aren't shown in the anime (despite being cannon). For now I would just assume that the navy "cleaning up after the fishmen" means they're gonna arrest any surviving members of the arlong pirates
