Commissioner's answer: The student's get to select their own cages and are free to change cages with their teacher's approval and help (as their homeroom teachers act as their keyholders). As to why any student would pick a shorter cage, some may just want the extra challenge, some may want to appear as a more diligent student to their teachers, and others may just prefer smaller cages for any number of reasons. That being said, being placed in an undesirable cage (which is usually a flat chastity cage) is one form of punishment that all teachers use.
