I just color the lineart kinda reddish brownish then set it to multiply, so it shows the colors underneath it. That works for anything but blue or green base colors. Also my shadow colors are determined mostly by an orange tint layer in my setup, so I can just swap that out (again, only for blue or green base colors)

It is what I do, which makes it difficult for me that I usually paint the lineart (it takes me time) but the shadows don't always match with the flat color.

huh your coloring setup must be different from mine. Try drawing your flat colors layer with pixel perfect edges, no anti aliasing (blurring), so that you can duplicate it, select all of one color and replace it in just a second. The hard part for me is finding colors that look good, that can take forever.
