I choose to interpet star trek as a show within its own universe that servs as a piece of Starfleet propoganda. I mean, arguably it is propaganda for Gene Roddenberry's vision of the future. That might be where that discomfort comes from. We are seeing a vision of a utopia where things are supposed to be totally harmoneous, and so it will look like a very conformist society. As imaginitive as it is, it is still a product of a man who lived in an athoritarian culture like the rest of us.
