Honestly this is exactly where my line of thinking was going as well. Not to say the Tonks meant any harm, but the fact they were willing to raise wands against him rather than fully explain what was going on in a timely manner could cause some subconscious trust issue if not more overt ones..

Also to add to this, on a subconscious level Harry refuses to recognise he has to see how quickly they all were to unite against him to help Sirius. How easily they betrayed his trust and stood in his way (even if it was ultimately for a good reason) for someone who shares their blood. Even if they never meant it that way it presents a stark divide between those who share blood in this family and those who don't. When it came down to it, Sirius got the benefit of the doubt from the family because of his Blood Ties and Harry became the other and the victim of a conspiracy of silence for 3 Months (even if it was a benevolent one for good moral reasons) from those who are meant to be his family. Having their well-meaning duplicity revealed to him by those he implicitly trust siding against him in a tangibly visible and physical way in what was meant to be his home and a place of safety for him (likely because he had trusted the others within its walls to side with HIM if it ever came down to it) has to, on an emotional level, really fuck up a guy with Harry's history and baggage and hurt the building trust even if it isn't on a level Harry necessarily consciously cognates.

Honestly if I were Harry, the fact he'd been in the house for three months without any prior explanation or mention of a trial would've at least shaken my trust in the Tonks a bit. Not saying he shouldn't trust them, but it's kind of a very major thing to spring on him in what he may have viewed as a "safe" place.
