The glass should be held with no problem. As long as the air pressure inside the box is decreased the atmospheric pressure would hold the glass to the base. This is a most clever solution to getting everything to align properly. The only issue I see is whether the vacuum hose is flexible enough to bend around the hold down knob without kinking. If it does kink, simply wrapping it with wire at the kink point should keep it from collapsing. Even a worst case scenario would just mean remaking the base with the hose connection offset to the side a little. Or drilling the base and installing a hose barb.

Have you tried the vacuum pump yet? I wonder how well a glass plate will seal against a 3D printed part without some sort of seal or gasket..
