Harry having Amelia both as one of his witches and as the Minister of Magic is something he needs to make full use of...which includes all of Amelia's experience with being a Ministry employee and knowing the players better than he does. Scrimgeour was opportunistic in canon but Amelia must know how to play his weaknesses as strengths to ensure he doesn't try usurping her but still keep a seasoned and skilled Auror in play.

I wonder whether Amelia could reach a backroom deal to gain some sort of extra concession if she is going to give it to Rufus, and get a bit extra out of the move? If he was considering making a play for Minister before Harry endorsed Amelia the man clearly felt he had enough political influence to be a serious competitor to Amelia, so an unspoken deal of his support of Amelia in the Wizengamott in return for getting the position could be something that is to Harry's advantage.

Nah. Rufus fought against Voldemort literally and metaphorically more than any other minister. Amelia's idea sounds the best. The Head Auror seems to lead the field operations. So having Hestia in that position would give Harry better influence on important ops. On an administrative level, the Minister can probably override the Head of the DMLE if Rufus becomes particularly stubborn about something (given the stuff we see Fudge doing in the fifth book). Though, it is likely that if Harry shared his plans and intended outcomes with Amelia, she can figure out a strategy to make Rufus act the way the need him to. In effect, they get better rounded influence by following Amelia's plan than by following Harry's original plan.
