You're basically right about how Karma works, but one misunderstanding is that Momoshiki is not "physically" within Boruto. Boruto's body is essentially Momoshiki's now.

That Momoshiki head/Boruto body shot is so cursed 😭 . The whole episode is overall so hype with all the Karma info + Jigen vs Koji that we kinda overlook how incredibly scared Boruto must be realizing that an alien is taking over his body. Like obv the most pressing goal rn is taking down Jigen/Isshiki but can someone ask Boruto how his mental state is doing LMAO.

Jigen was still only at 10%. And those flames that Koji summoned were natural flames which is why Jigen couldn't absorb them because that's the weakness of Karma.
