Yeah, the fans got pretty obsessive with the code breaking so the show really had to kick it up a notch in the second season. You should also pay attention to any backwards speech, audio played in reverse has a pretty distinctive sound to it and for an example just look at Mables smile dip hallucination from the inconveniencing episode. It can be difficult to find those clips reversed without also bumping into spoilers though so you should probably be careful.

The back-masked whisper at the end of the intro usually gives a clue as to the cypher currently being used, though it's very hard to make out. In Season 1 it's relatively simple and well-known substitution cyphers β But starting with Season 2, they use combinations and key-word encryption. The keywords for those are hidden in the episode, marked with a π key symbol, and are sometimes in plain sight and sometimes IMPOSSIBLE to spot without hundreds of fans going over every frame with a fine-toothed comb.
