They hinted at Jon's mysterious background in season one. When he's about to leave for the wall he has a conversation with Ned talking about his supposed place as a bastard. Ned replies "you are a Stark" which an interesting choice of words. He could have said you are my son, but that would mean Ned is lying. Instead he says his line showing Job he is part of the family, just not his son. Choice of words is important......in seasons 1-6 then after anything goes.
