If a fight scene isn't important, then it shouldn't be in the story to begin with! But I understand your point. I think the best solution is to vary their length. Not every fight needs to be several choices deep.

Maybe you can make some of the not so important fight scenes avoidable by giving the player more options; so that the reader who likes fight scenes and dislikes fight scenes can both get what they want. But, that would mean lots of branchings and works, so I don't know. It was just a thought.
