It's been explained since the beginning of Naruto that Kakashi struggles with using the Sharingan because he's not an Uchiha. Even if you were correct that its because of Senju DNA, that is not a plot hole.

Kakashi can only use Kamui a certain number of times before he collapses. The masked mfer can somehow use transportation jutsu an indefinite number of times without any strain whatsoever. How is that possible? Well the answer to that my friends, is SENJU DNA. That's right. Hashirama's cells. They are the answer to every stupid plothole in this series.

Kakashi will lose it next episode when he finds out that among the the Sharingans the masked man stole was that of his friend, the one who gave him his eye and the moniker Kakashi the Copy Ninja. That masked son of a bitch desecrated the final resting place of Kakashi's friend and removed that other Sharingan from what was left of the poor kid's corpse, since it had been crushed by the boulder.

THEORY 2: If Tobi is Shisui, then it makes more sense that he's able to utilize dojutsu so proficiently, since he's an Uchiha. Kabuto could not reanimate him, because there was no body to find. Although he gave his remaining eye to Itachi and faked suicide, Shisui soon lost all hope in both in the clan and the village. Since neither side was willing to back down, Shisui using spare Sharingan, adopted the alias of Tobi and assisted Itachi with killing the whole clan. Ironic isn't it. The two prodigies who represented the pride and strength of the Uchiha, were responsible for its downfall. After the massacre, Shisui took all the Sharingans from the corpses to his secret lab. Over the years, he grew more pessimistic and believed that peace would never come, so he decided to take matters into his own hands. By deciphering the stone tablet left behind by the Sage of the Six Paths, he deduced that the world can only forced into a state of eternal sleep and peace. Thus, he went forth with the Eye of the Moon plan.

THEORY 1: If Tobi is the ramen guy, then he has been keeping tabs on Naruto and everyone else this whole time. Waiting for the right move to exact his eye of the moon plan, mobilizing the akatsuki right after Sasuke left the village. Strange that his ramen shop remained intact after all the disasters that befell the leaf i.e. the nine tails attack, Orochi's invasion, Pain's leveling of the village. What's even more bizarre is that he has NEVER opened his eyes. EVER. As if he's hiding something, perhaps the Sharingan or a collection of eyes from all the Uchiha corpses after the massacre.

It doesnt make sense that it's Shisue, even Kabuto said he couldnt bring him back because all trace of his body was gone and that was when Itachi awakened the Mangekyo, from the emotion of losing his best friend.
