Troy and Pharaoh use the same engine, but Warhmmer is not. Models in Pharaoh have no material maps, it has different logic from Warhammer and 3k.

out of curiosity, where you able to reuse any assets from your total War Pharaoh mod? I know the recent total wars have similar engines, I've even seen total war Troy models imported into Pharaoh.
