I sometimes find it helpful to think of SU seasons in relation to the first season, which was around 52 episodes long but divisible into two distinct halves: the pre-Lapis S1a (episodes 1-26) and the post-Lapis S1b (episodes 27-52). To me, Steven Universe makes the most structural sense if you assume that all of the seasons were meant to work in the same way that S1 did: as ~50 episode seasons with a smaller climax at the midway point. Seasons 2 and 3 really do go together as a matched set, as do Seasons 4 and 5. Taken all together, they form a recognizable and coherent three-act structure (oh no! spoilers! :-D). If the show had kept to the seasonal structure of the first season, we would now be at the halfway point of the second act: the equivalent of Mirror Gem/Ocean Gem in S1. So in some ways, this two-parter was really more of a kind of mid-season finale than an actual season end or season premiere. I think that viewing it this way makes the structure seem a lot less weird -- as I agree with you that taken on its own, it does seem a very strange way to open a new season.
