This time with the Shinobi that attacked them (I'd rather not say any names), the eyes didn't have the same meaning as when talking about the Sharingan. This time it wasn't genjutsu, but rather the fact that they could see with bare eyes how cruel and bloodthirsty she is, and that she wouldn't hesitate to kill to achieve her goals (which is actually good in this world, but that's the besides the point.) In short, this time it was just the presence that was intimidating.
